Is it OK to ground the little black wire from the TrueAM to the main battery or should I ground it to the AUX battery, or chassis?
Any good ground is fine, either battery or frame. All good grounds (again, either battery or the frame) "should" be the same point electrically.
It's a crank disconnect.
Sooo the rear nut fell out for the main battery rear strap bolt :/ I haven't been able to find it yet and I can't even get my hand back under it.

True words. There's a basic rule for loose small parts. When dropped, they will most often gravitate to the least accessible spot possible, even if that means having to roll or bounce across the floor. If you intend to use a magnetic retriever, the part will quickly change its crystalline structure so as to become non-magnetic.
Thank you!It's a crank disconnect.
Most don't use it.
